Installation


In order to calculate ANI values, JSpecies needs local access to BLAST, fastcmd, formatDB and MUMmer.


Download BLAST here (includes blastall, fastcmd and formatdb)


A detailed installation description can be found here. JSpecies do not necessarily need the configuration part.

Download the MUMmer package here (includes NUCmer)


MUMmer is NOT available for Windows operating systems, but has been tested successfully on:
- Redhat Linux 6.2, 7.3 (Pentium 4)
- Compaq Tru64 UNIX 5.1 (alpha)
- SunOS UNIX 5.8 (sparc)
- Mac OS X 10.2.8 (PowerPC G4)

Remember: If you start JSpecies for the first time you have to adjust the general parameters to the installation path here .

Frequently asked questions about:


  • When I start, my internet browser opens a window saying "open file with..." What should I do?
    Most likely, you do not have Java installed on your computer or a too old version (1.2). Please install or update Java from the Sun website. After installation, close and restart your browser.

  • I am using Windows 2000. When I try to install Java, the Java installer gives an error messages, such as "bad installation". What is wrong?
    Most likely, your are not administrator on your system. Please ask your IT deparment to install Java on your computer.

  • I am using Linux, Java is installed on my computer, but I still get the window prompt "open file with..." in my internet browser. Do you only support Windows?
    No, JSpecies runs under all Linux operating systems, as well as Windows. However, some Linux distributions will not have a file association with Java Web start (javaws) to handle *.jnlp files. This can be remedied. In a console, type "which javaws" at the command line. Manually copy this full javaws path (e.g. /opt/sun-jdk-1.6.0.10/bin/javaws) and paste it in the "open file with..." window when prompted by your internet browser.
